=== Cap snatching in Hantaviridae === Cap snatching has also been investigated in depth for the family Hantaviridae (Bunyavirales). There is evidence that the N protein binds to the 5' cap and protects them from degradation by cellular machinery. The N protein accumulates in cytoplasmic cellular processing bodies (P bodies), sequestering the protected 5' caps as a pool of available primers for the RdRp to begin viral mRNA synthesis. There are four nucleotides on the vRNA that are adjacent the 5' cap for binding. The virus preferentially cleaves mRNA cap at a G residue 14 nucleotides downstream from the cap. Additionally, it usually cleaves caps from nonsense mRNA instead of actively translated mRNA. The N protein can guard host mRNA caps without P-bodies, but they are not used as efficiently by the RdRp. The Hantaviridae RdRp can also engage in a "prime and realign" mechanism: The host oligonucleotide primes mRNA transcription and initiates transcription with a terminal G residue. After several nucleotides are added, the nascent RNA realigns by moving two nucleotides backwards on the repeated terminal sequence (AUCAUCAUC) so that the host G is once again the first nucleotide, creating a 5' end extension.

The second stage, the gastric phase, takes place in the stomach, where the food is further broken down by mixing with gastric juice until it passes into the duodenum, the first part of the small intestine. The intestinal phase where the partially digested food is mixed with pancreatic digestive enzymes completes the process of digestion. Digestion is helped by the chewing of food carried out by the muscles of mastication, the tongue, and the teeth, and also by the contractions of peristalsis, and segmentation. Gastric juice containing gastric acid, and the production of mucus in the stomach, are essential for the continuation of digestion.

Single-stranded DNA (ssDNA) folds into a tertiary structure. The conformation is sequence dependent and most single base pair mutations will alter the shape of the structure. When applied to a gel, the tertiary shape will determine the mobility of the ssDNA, providing a mechanism to differentiate between SNP alleles. This method first involves PCR amplification of the target DNA. The double-stranded PCR products are denatured using heat and formaldehyde to produce ssDNA. The ssDNA is applied to a non-denaturing electrophoresis gel and allowed to fold into a tertiary structure. Differences in DNA sequence will alter the tertiary conformation and be detected as a difference in the ssDNA strand mobility. This method is widely used because it is technically simple, relatively inexpensive and uses commonly available equipment. However compared to other SNP genotyping methods, the sensitivity of this assay is lower. It has been found that the ssDNA conformation is highly dependent on temperature and it is not generally apparent what the ideal temperature is. Very often the assay will be carried out using several different temperatures. There is also a restriction on the length of fragment because the sensitivity drops when sequences longer than 400 bp are used.
=== Randomness of mutations === There is a widespread assumption that mutations are (entirely) "random" with respect to their consequences (in terms of probability). This was shown to be wrong as mutation frequency can vary across regions of the genome, with such DNA repair- and mutation-biases being associated with various factors. For instance, Monroe and colleagues demonstrated that—in the studied plant (Arabidopsis thaliana)—more important genes mutate less frequently than less important ones. They demonstrated that mutation is "non-random in a way that benefits the plant". Additionally, previous experiments typically used to demonstrate mutations being random with respect to fitness (such as the Fluctuation Test and Replica plating) have been shown to only support the weaker claim that those mutations are random with respect to external selective constraints, not fitness as a whole.
